The museum is housed in the Capilla del Cardenal, the Salas del Tesoro and the Salas de los Cantorales. Works attributed to Pedro de Mena, Fernando Gallego and Morales can be found here.

Works in the Museum that are considered unique include a fragment of a panel from the twelfth century representing San Pablo; the Custodio de Juan de Arfe and the collection of hymns from the fifteenth century, by Juan de Carrión.
